They're probably through the clearcoat, but definitely not all the way through the paint.

if your fingernail gets stuck in it, then it cannot be removed, if opposite try meguires cleaner wax, but I doubt that will come out...it looks too deep

It's worth a try, I have found that Mother's car wax also works very well.
