what are the differences between the GT Model and GT-S besides the 40horsepower and 1 extra gear?
and do you think those differences are worth the price difference between the two models?

You'll have GT owners saying it's not worth the extra coin, and you'll have GT-S owners saying that its well worth the price...
I'll simplify it and say that you are getting your moneys worth on either model. Just buy whichever one you can afford!

40hp, Leather Interior, 6 Speed, Rear Disc Brakes, Premium Stereo. You get all that for an extra $2000 - $3000. Well worth it.

Having owned both...
Performance-wise, you'll only notice the difference in a drag race or a road race with a lot of straights. Yeah, there's 40hp, but it's doesn't exactly occur at the most usable place. Don't get me wrong, it's nice to have...I loved that surge after 6K rpm...it just doesn't always work out to be as big a difference as you might think. Also, the GT-S has a peak torque advantage of <5%, and again the peak is pretty stratospheric.
The 6-spd...nice to have...necessary for such a peaky motor...the 5 works great with the GT.
The rear brakes...probably as much a cosmetic difference as anything.
The leather...yeah, I liked it...I don't mind the cloth, but I'd rather have leather.
The premium stereo...I'm not sure I can tell much of a difference (except for the fact that my GT-S CD player skipped a lot)
Wheels...if you're not going aftermarket, I think the 16's are a heck of a lot nicer than the 15's...and the tires on those 16's are pretty high-performing for an oem tire (just don't expect them to last long!)
That's about it for diffs...the suspensions are identical, so the cars handle pretty identically. The GT may have a slight weight advantage.
Up to you whether the difference is worth the money or not. For me, autocross is a big priority...therefore, I traded GT-S for GT because the GT is working out to be just as fast, yet is classed in a "slower" class.

I agree. I was glad to have bought the GT-S over the GT. Expecially if you are into it for performance. Make sure you get what you'd be happy with instead of regretting it in the long run. That's my .02 :D
