The shift cable should've been covered under warranty unless you have an aftermarket part that is affecting the shift cable. What made you pay? I hope the dealership didn't say it was wear and tear.
Normally if you have the extended warranty, it covers the engine and transmission for problems that you have for xxxxx amount of miles. But that is weird that you had to pay for something like that.

It is definatly part of the powertrain warranty. I would protest at your dealer.
BTW, athough I don`t know the laws in your location, here in the US, a dealer refusing to pay warranty claims can be handled easily through the "small claims court" as the dealer is clearly in violation of a legal and binding contract if they refuse to pay.
I`m surprised more people don`t take this route to settle warranty disputes.
It`s amazing the service you get when a dealer is aware you know your rights under the laws!
PS
Demand that your dealer show you on an offical Toyota document (not dealer) that that part is specifically not covered.
Also, claiming that item is not covered because it`s prone to wear is pure BS! All parts are prone to wear...that`s why you have the warranty... to cover parts that wear out!
We are not talking light bulbs here!
