Here's the deal, I'm putting in an Alpine 7977 deck which requires me to use an amp to amplify my speakers..
Here's the question.. I've got a 4-channel amp I'm hooking up to amplify the stock 6-speakers plus my 2 8ohm 12" JLs..
How would I go about wiring it?
Also, how many ohms are the stock speakers running on? 4?
Thanks in advance..

bad Idea...
I would say run the amp for the intererior and get an amp for subs....
very bad idea to run everything off one amp

Or, if you're really strapped, for $, run the fronts on the front channel and the sub on the rear channel.
But, like Timport said, definitely don't run the rears and the subs on the same channel.

What if I were to bridge 3 and 4 for my subs, then combine all left for one channel and all right for another channel.
However, I'd lose the ability to fade from front to back though..
would that work?

It will work but you will be presenting either and 8-ohm or 2-ohm load to the amp (depending on how you wire the speakers) and you will be losing any imaging that you get from having front and rear speakers. I don't see the point. Just run the fronts.
