I'm having problem with my transmission synchros. Does my warranty is void with a twm short shifter? Does I going to have problem with my dealer? I just want to be sure before I go to them.

Be safe
put your stock shifter back on and bring it in

Yep the short shifter is a real potential reason for canceling a warranty.
Rationale:
- You let the clutch out sooner, synchros do more work, wear out faster.

most likely. toyota is really anal. this is my first week of bein gat the repair shop, and well, it'll be another week and another, blah blah. Today was getting a seconc ase numbef for the regional representative, all because I wouldn't take out my intake before bringing it in. The issue at hand w/ them has nothing to do w/ the intake and yet they simply denied my warranty w/o proving how they were connected. So stupid and anal.

yea toyota sucks when it comes to warranty all i have to say is if you really absolutely need to bring it in ever, keep all parts you've altered or took of and make sure you can put them back on

just gives them one less thing to bitch about.. and could save you a lot of trouble in the long run... and since the problem directly related to the part in question, i'd definately put the stocker back.
