Um, if I am looking at these Japanese instructions correctly then it shows that you need to take one bolt of of each lower control arm in order to install the one of the brackets that hold the underpanel on. Is this correct? Would this not effect the alignment in some way if I do this? Also, does anyone know the torque specs for this bolt?

yeah u need to loosen the bolt just enough then slip the bracket(s) behind the bolt head...
air tools are suggested...
other then those two, the fronts are cake...
alignment, mine was fine when installed this a few years back...

just go to a shop to and get em done...
it'll take like 5-10 mins once the car is in the air jonz...

exactly like that, just tighten it the hardest you can, thats what i did and it's been months, been holding up fine :) and no i don't think it will effect alignment.

you dont need air tools just a big breaker bar and its butter and dont tighten as hardest you can because you can strip or break the bolt, i would go looking for the proper spec probably 50-100 ft ibs
edit you dont need to remove the bolt all the way just enough to slide the bracket in

The only problem with torquing it back down to spec is that I have no way of getting a torque wrench in this tight of a space to be able to tell if I have torqued it down enough. Do you have any suggestions as far as that goes...?

you know there's a trick to get more torque/leverage using 2 standard wrenches.. for example you can tighten a 14mm head by using a 14mm wrench. use the round side on the bolt head. to extend it, use another 13mm or 15mm wrench and connect it to the end of the wrench using the round side to the 14mm open side. this is ok if you don't have a breaker bar. be sure not to let it slip.
i just tightened it to where i felt it can't be tightened anymore, as long as its tight and won't come lose, i don't think you need to worry about torquing it down.
it took me a few hours on some jack-stands, but installed another on a freinds car while the car was on a lift, took me 40 minutes max.
