i just installed an infinity basslink and i can't seem to tune it perfectly.
So the questions is, should i adjust the gain, xover and such from the amp/basslink? or from my alpine cda-7876 that has the bass engine w/ a built in x-over, level adjustment, sub-w adjustment, etc?

The gain should not be treated as a "volume control". Read about setting your gains here:

What exactly are you trying to adjust? I mean, what is the problem?

agree a gain is definately not the way to adjust your amp...its just to match the output voltage from your source...what doesn't seem right? the alpine has lots of things you can adjust but its a lot of trial and error to get it sounding just right in each vehicle...

I think it's mostly the crossover settings that I'm not pleased with. Again there's a crossover setting on my infinity basslink and also a built in crossover in my head unit. I feel like i'm losing a lot of my mids and am only getting almost harsh sounding high's and just deep bass.

You should not be getting high's out of your sub at all. Also, don't use your sub for mids. It will sound like poopoo. Keep your sub crossed at like 50-80Hz.
What are you using for door speakers? Are you powering them off the deck? If so, you should not cross them very low (like 150Hz).
If you really want to fill in the 50-150Hz gap (and be able to play it loud) you'll need to get some speakers designed to be mid-range and a decent amp.
