Before you turn on the car, try just turning the key so all your electronics on on, and give it a couple seconds before you try the start. Sometimes it works with these types of problem, it does someting to the fuel injectors.

Couple ideas:

Gas cap tight?

When you fill up, do you top it off? If so, cut it out. You might have saturated your charcoal canister. I think that was messing with my idle for a while. Yours might be the same, but at start up.

Has this happened all the time since the swap or just recently? It could be an incorrect hose hookup on the EVAP system (charcoal canister and gas tank).

You may want to check if the hoses connected to airbox is connected correctly (if you have no idea take a look at other people's hoses). A buddie of mine had this problem whenever he fill up the tank, took forever before a Toyota specialist figure things out.

It used to happen to my car. It turned out that a valve in the gas tank that controls venting pressure was bad. Have you been topping off your tank? The fuel can splash around on this valve/filter and cause a similar problem. My check engine light came on and it took them 6 tries to figure out what the problem was.

I had this happen to me but it was when I had some work done to the car and the mechanic swapped the 2 wires. The one that should have been connected wasnt and the one that shouldnt have been connected was. So I just switched them back and everything was ok. I am being lazy and dont want to go look under the hood but I believe one plug was blue and one was black...either way the blue one should not be hooked up and the black one should...they look the same and they can both connect to the same place despite the color difference. So check those out.
