It seems that it's a common occurance to break 5th/6th gear when taking apart a Celica transmission.
I've personally experienced the 6th gear things now (still haven't broken 5th yet, but I haven't pulled it either), and I'm wondering how broken "broken" is.
I just nipped the edges off a few of the 6th gear teeth (output shaft).
So, 2 questions remain at this point:
1) How broken is broken. Does the gear need to be replaced for some sligtly nipped gear edges, or will it just be a little noisy.
2) Do the input shaft and ouput shaft gears need to be replaced as a unit?

PS: Does anyone have an exploded diagram of an '00 Tranny with part numbers?
