Alright, I tried searching but couldn't find something really that matched too closely with mine.

Everyone reading this should know: this ONLY happens a few times (maybe once or twice) a week on my way to work, and it only happens once for that morning.
I have an '04 GT manual, and sometimes when I shift from 2nd to 3rd I hear a small grinding noise. It only happens once during that morning, like I said.
I'm warming my car up for about 5 min before I leave, so I know it shouldn't be from a cold start (right? I dunno). I'm not pushing the car or anything, just driving normally.
It's not loud at all either, btw. It doesn't happen any other time, after work, after school at night when it gets pretty cold, so I don't know what it could be?

Help?

your syncros are starting to go out, when the tranny warms up then the fluid does its job, its not going to hurt anything, but it will eventually get worse.
